Photogrammetry is better for establishing proportion than absolute measurement if the camera isn't fixed, so it helps to place reference objects that you can derive edges and sizes from in the scenes that you're recording. That's especially true for organic objects like the tree stump that you show....

Not FreeCAD, but there's an open source program called Instant Meshes, https://github.com/wjakob/instant-meshes. Converts tris and n-gons to quads, not a lot of documentation, lots of trial and error, but pretty good.

The question seems to be how to create a parametric bulge from a rectangular face, which says nothing of the blend function at the corners of the profile, but I think a Gordon Gregory surface could create something with near-semicircular arc sections orthogonally across the crown.

There's a default shortcut g,r that toggles grid on and off. It seems to me that it doesn't work in every WB, but I tend to look at it first before I dismiss it because it shows me workplane orientation. You can customise snap bar appearance in other WBs too, to dismiss the grid from it.

Cura slices .obj and other formats as well as .stl, so conversion to .stl mightn't even be needed. Fused filament printing and Cura aren't even fussy about watertightness and shared edges and vertices that return error flags as .stl faults.
