Running the Macro Force Recompute fixed Fillet001 for me, but with Compound visible there is some Z-fighting happening that I can't figure out. openBrain figured out. But while in sketch edit mode, I can move points on the sketch and everything is fluid. As soon as I exit the sketch, the model recompute, and it takes about 16 seconds for me. I'm thinking that the polar patterns may be the reason. I recreated part of the model using a Spreadsheet, Sketcher > Carb...

After opening the file Topp-Q, an error is shown in the history tree at Sketch023 and Countersink Light Guide. I think these errors might be the cause of your problems. Instead of 3 mm, make the height of your helix more like 6 mm, and change the Placement to Z = -1.25, so that at least one full turn of the helix is below your model and one full turn is above. I converted it to a sketch but it still won't pad. Instead, I'd use the Part WB > Shapebuilder tool to make a Shell from Faces, then make a Solid from the Shell.
