First do Pocket with Sketch018, then Pad holders - how FC should know "please pocket everything but this holders?
Pocket after padding holders cuts them from cover. You can add holes in Sketch018 to not cut them, but more natural and simpler is pocket first.

Your cover is 3mm height (cover-base + Pad009). Thickness as you realized dug it also 3mm and should only left a ring shaped object, but thickness didn't remove coplanar faces. There are very small faces in your model originating from well, bad design. Probably better to redo that model in different way - you should use references to previous sketches more (rather avoid referencing edges of faces-> TNP) than adding not round dimensions.
