There are three things to say: - Copy/Paste places the copy always on top level. If you want to have it inside of a body, you have to move it. - You can pad something only if it is placed inside of a body. I could download your file. I have absolutely no idea how you could achieve this model. you seem to have Part Booleans inside of a body.
