I think I found my error. I was using the 'Shell' object to selcet faces at the mesh refinement stage, but I should have selected 'Slice' object. Your specific comments were my gut feeling. I am going to run a test over the weekend with the geometry in my FreeCAD FEM setup, and see if there is a big change.
