since you post it to 'python scripting and macros' i think you get a difficult job to automate this. The points don't know the relation with each other.

I never understood the work flow without geometry... Still I see the power of the meshgroups. I think software like ansys use that for their integration into other CAD software...

I speaking from user point of view and not from solver point of view. All solvers have constraints on meshes but the user don't add them on meshes.

to be honest the FEM packages i have seen none have the possebility to add constraints on meshes(Ansys, comsol, internal fem of ptc creo).

FreeCAD isn't able to add constraints on meshes. FreeCAD needs geometry for adding the constraints. If you have a mesh and a step file(= geometry) you can use any mesh from any mesher you like.
