After App::Link oriented PR gets merged hopefully Assembly 4 module will start to work with upstream FreeCAD. And hence people will be able to install it through Addon manager.

That should hopefully increase the (install) success rate.

Yes, for this specific use case and workflow you can run more instances of FreeCAD. P.S. Likely View -> Document Tree -> Multi Document option will make sense to you too. Such things usually happen if you for example move a function to another file (module). But indeed likely some sort of "shim approach" could be used to preserve backwards compatibility. Mainly for imports in existing scripts to continue working.
