With 3D printing the holes turn into ovals if they are not on a vertical edge. I meant a simple hole in the side like below. Where do you get ovals? Maybe it is logical when you map sketches to faces. End seems logical anyway. You pull solid from sketch - up. You drill hole into body - down. When you look over sketch you look from the side where pocket will appear. Otherwise it would be on the back.

In your last sketch why is there a real round contour at the outside? If it was just the rectangles there should be no problem cutting with that. And why is everything offset to the right? It is a simple ZIP archive. Rename it and view inside. Or you could use harder method "Tools/Project utility" if you need to change something in the file and repack it in proper way.
