On Linux, the system files are clearly separated from the user files. You should not copy files into /usr/, they are reserved system files. That's ok what you did, you installed the workbench system wide. The only drawback is, that it might get lost when you upgrade to another version. I have just installed unzip in Linux and extracted Manipulator WB to a file on my desktop.
