Would it be possible to at a KI which would automatically remove any FreeCAD version information or strip it until it's nearly useless?

Both strategies are valid: As early as possible or as one of the last features. I'd split a otherwise finished model at the very end.

I'd recommend to either use the time for one object for your benchmark or create a sum of those values. Example:
Take the time of the object case for example.
