For this three-body project I would model everything in the same file without using any assembly workbench. You don't need a loft at all, you need a prism for the cut. The front should be a rectangle too.

It is possible that things are out of whack, because most path operations don't respect the shape anyway, they always assume an endmill.

In the elements section of the panel to the left (you may have to expand it) select Type=Center. Then select the arc in the elements list. It will select the center point in 3D view.

I see what you mean now, but I come to a different conclusion. You can move the compound and you see a cube and a cylinder move. These two are from my point of view positioned relative to the compounds local coordinate system.

Perhaps you mixed somethig up between tool - which is defined in the tooltable - and toolcontroller - which is used in the job. You can edit the tool in the controller, thus creating a tool "on the fly" which is not stored in your tool table.
