You should use the additive pipe function in the part design workbench for making a sweep.
But that requires working with a separate Body, that you'll need to import in the cylinder body with a PartDesign Boolean. It is much simpler to create a Subtractive Pipe in the Body the cylinder is in.

Thank you for your advises and help I finally figured out what is going on. So just to make this issue solved and close the topic.

Besides all your advises the issue is whit those versions on my PC with Debian stretch system. I have opened both files in 0.16 and 0.17
at work in windows 10 64bit and without any changes cut procedure worked properly. Later today I will try open this correct figures open at
home to see if it will stay correct as it is on windows version.

Thank you for your help.

Just for completeness, I remodelled your coupler in V0.17 with the work flow I suggested. I made use of the new PartDesign Hole which has a counterbore option.

I centred the cylinder on the origin. It is much simpler that way when using PartDesign Mirrored features.

I had to create a Part container and place both the helix and the Body in it, otherwise the ShapeBinder of the Helix would go back to the Body's origin (0,0,0) instead of the global coordinates (0,0,-7.5) of the Helix.

I think you'll agree that it's much simpler in construction than your model that has many Bodies and many Part Boolean operations.

Yes I agree, I am not experienced in Freecad and 0.17 so much differs from 0.16 that I was not able to find right way to achieve the result.

Thank you for the model in 0.17.

And I have one question do you advice to use 0.16 or 0.17 version ?
The version 0.16 is going to be abandoned ?

0.17 is to be released soon. I would suggest you work with it. I guess 0.16 will be around for quite some time, because there are substantial differences in PartDesign Workbench.
