Hello,
I've got a GL32 screw cap into which I'd like to integrate 3 nuts. The problem I have is that the nuts have a flat top while the cylinder is bent. How would you tackle this?

Where do you exactly want to locate the nuts ? Is your problem tackling this in 3D or IRL ? What are your constraint to achieve this (eg. do not modified the X part) ?

You don't want Fusion001, Fusion002, and Fusion003 protruding? Let them extend out a bit, then cut them off. One way would be to map a sketch to Cut002:Edge1 concentric mapping mode. Put 2 concentric circles in the sketch, one the same radius as Cut002:Edge1 the other a bit bigger. Extrude that sketch, then use it to make the cut.
Edit: Might want to fuse together Fusion001, Fusion002, and Fusion003, then cut from that fusion to simplify the operation.

To be honest, your mixture of Part and PartDesign is a mess.
You have repeatedly structures like the following ... ... where you have a body that contains nothing but a single BaseFeature. which you then use in a Part boolean operation.
You can completely omit the whole body, which is as good as the source of its BaseFeature. It would make your model much clearer.
Furthermore I'm not sure if defeaturing is here the way to go, but I would prefer to discuss this in a simplified model where it is clearer what happens.

You draw the body of the bochon, you place the holes in the right place with a chamfer, you put the 3 screws in the holes and you make a Boolean subtraction
