I am on parts workbench. After creating basic single parts, now I wanted to create something that involves multiple parts.
When doing so, how do you arrange them in 3d space? I mean where/how do you "store" once you finish a part? Do you push it away from the origin and make it invisible (or hide?) so that you can work with new parts at the origin? Is hide or invisible better? Which one makes the invisible/hidden object immune to anything I do on the screen (i.e. boolean operations when working on new parts)?

You mean Part Wb, not PartDesign
the habit (mine) is to do the main piece first, and hide this one
if you create it well in its right place you leave it where it is, and you hide it if you don't want it to interfere with the pieces to come
although hidden, you can make visible one or more sketches of the first to serve as a reference for the continuity of the project

I do it the same way. To get the right relative positions use ShapeBinders.
