complete newbie please help!

Sorry! I'm a total newbie and I've probably done some thing completely stupid!

I've been given a 3d printer as a birthday present and I'm trying to make my own parts. I've managed to design some thing and it even looks like I wanted it to.... but when I try to export it as a STL I can't select the whole object so I only get part of the design. I think the problem is that I've created pockets and extrusions that are not inside the body? how can I merge them together or what did I do wrong?
