Hello,
I've got a female GL32 cap which I need to have 3D printed but it's been rejected as it's not one piece. Neither the Fusion nor the Connect features work in my case as FreeCAD spits out errors that I can't combine shapes and solids. Would you help me on the way finding out how I could resolve that please? That's the file:

You need to convert the shape to a solid, then combine.
Your example file is 404 Not Found, try attaching it to a message rather than linking to it somewhere else.

The problem with the link is the filename is really gl32_cap.FCStd. If you want the file you can click the link and then edit the url.

The object named Shell001 is not a solid. It is essentially a ring shaped face.
In addition, Cut001 fails geometry check.
