This is generally an issue on linux with custom icon themes in gnome - can that be confirmed by anyone?
I believe FreeCAD is expecting default system icons in those places but that the host system (or FreeCAD) displays them at the wrong resolution, hence the cropping.

I am using a custom icon theme (paper theme). Missing icons should fallback to the default, right?

I posted screenshots in the bug report. Default Ubuntu is indeed GNOME-based.
